When I purchased my radio a Connex 3300 and my antenna a Wilson Little Will, I had the shop set the swr. When the guy at the shop did this he only hooked the swr meter up to the antenna. Is it not neccessary to hook it up to the radio also?

He probably used an MFJ analyzer, which matches the antenna to your vehicle. The radio does not need to be hooked up to do that.

Im always the guy who seems to like to disagree. But honestly I own a MFJ269 and its only moderate on accuracy.
